Palutena is a bad match-up for Samus. Palutena's counter is also a reflector, so my best advice is to utilize more physical attacks than special attacks to get through her defenses.
If your close, smash attack. If your far, get close because she can reflect projectiles. Jump to get close though, because *ecsplosiflame!* keep in mind how she can warp too.
